Publishing Pashto, Dari, and Farsi in a PDF

I am working in Microsoft Word to create documents with various languages, and for some reason when I publish as a PDF or XPS certain letters are displayed on top of each other. We are using normal fonts (for the most part), but they seem to not be responding very well to the languages. We are having the most problem with Pashto (in Tahoma font), Dari (Times New Roman), and Persian-Farsi (Times New Roman). I have seen discussion about embedding fonts, but the fonts don't seem to be the problem (since the fonts are pretty standard). How do I fix this problem?
